Hey!
My name is Scott and I've just bought a 2010 xt250. Got it just over a week ago and have done 600 or so kilometres so far.
Took it out to Dayboro and Mt Mee / D'Aguilar National Park last weekend and got on the 4WD trails and some fire trails with a couple of mates. I did quite well considering, and only had a minor spill. Still kept up with the other 2 bikes (XR600 and KLX250).
I bought the bike with about 4500 kms on it and it still has everything stock except for the handlebar grips. I have yet to take the seat off and have a proper look under it but hope to do it this weekend time permitting.
Currently looking to do the following mods, or at least see what options are available:
Exhaust - FMF Powercore 4? Tail light - http://www.thirdgear.com.au/products/Motorcycle-Rear-LED-Edge-Tail-Kit.html Indicators - Something smaller / lower profile than the stock ones. Headlight - http://www.motorcycle-superstore.com/2/9/195/7295/ITEM/Acerbis-Cyclops-Headlight.aspx (Love the look of this, but at 200 bucks it's a bit pricey. Handlebar - Protaper? Wouldn't mind trying something a bit taller than stock. Handguards - Acerbis Rally II in white. Rear rack - http://www.immixracing.com/cargo-racks-accessories/cargo-racks/yamaha-xt250-cargo-rack.html (Already on its way) Footpegs - Something wider than the stock ones. Skidplate - Undecided on where to get this from. One mob over here make them, but it's about 180 bucks so that'll be a few weeks off. Solid though.
Now I've been reading up and have seen things written about rejetting and turning fuel screws and removing the air filter cover but really am not too sure on where to start with these mods. Also interested in finding out about changing sprockets, but with my use of the bike bieng 80/20 Road / Off Road I'm not entirely sure this would be worth it.
Currently I'm interested in the low cost mods until I get some more cash together, I'm also finding it hard to get gear over here, and had to resort to an American ebay seller for my rear rack :(
I'm sure I'll find all the info I need on here, and have been getting some useful tips and mod ideas already!

Welcome aboard, 2009 XT250 here, and i pretty much have done all those mods you listed, this is what i did exhaust, fmf powercore 4 tailight, removed stock huge ugly thing and installed a acerbis dual sport tail light, and mounted the plate on the nubs provided on the bikes rear fender http://www.ebay.com/itm/Yamaha-TT500-TT-...tr#ht_502wt_952indicators, front and rear with running lights on all 4 http://www.motorcycle-superstore.com/11/...T250-Parts.aspxheadlight, left it alone, just cut off the bottom plastics, so its nice and round now handlebars, left the stockers on, but added these tusk handlebar risers http://www.ebay.com/itm/Tusk-Handlebar-R...r#ht_1274wt_952handguards, cycra probend crm's http://www.ebay.com/itm/Cycra-Probend-CR...098&vxp=mtrrear rack, id like to get the OEM yamaha one, but for now i have on the tusk fender bag, been great http://www.ebay.com/itm/Tusk-Fender-Pack...#ht_1452wt_1050footpegs, mine are stock, cause they are plenty big for me, but here is the only option for bigger ones http://www.dmospecialties.com/skidplate, i put on a WR250R skid plate, which is great, only had to drill 4 small 1/4 holes to mount it on the frame jetting here is a bigger main jet http://www.boats.net/parts/detail/part/Y-288-14343-70-00.htmlair box, just remove the top cover 3 turns mod, ( a must) http://www.4strokes.com/forums/topic.asp?TOPIC_ID=30344changing sprockets, i tried a 16tooth instead of the stock 15 front sprocket and if you are gonna be doing any kind of off roading stay with the stock 15 tooth, also what i noticed is with the 16 tooth front sprocket the bike really does not have enough power to pull that in 5th gear, and im a light weight, only weighing 145 pounds, 15 does it all great, from freeway to trails. look under my profile, under all topics started by me, and you will see all the mods i have done to my bike so far, i have lots of pics in the threads too. its a great bike, a few mods and it becomes really good.

Welcome!
While I have XT225s and not a XT250, I would recommend that you keep your stock gearing...at least until you do other mods. Especially if you are primarily a road rider.
By the way, no one is removing their air-filter (side) cover; some mods to the cover are useful when there are major altitude changes, and you want to avoid the extra time in changing the main jet. The XT225 and the XT250 have differently arranged air-boxes. We (XT225) have a "snorkel" on top of the air-box, which many of us remove...your arrangement is different.
I would make the first "mod" the addition of a fuel line gasoline (petrol) filter. Most of us use the 1/4" mini Visufilter. After that, I would remove the anti-tamper plug that prevents adjustment of the Pilot Jet Adjustment Screw.
